They had to completely rip of the entire new roof and put new plywood and shingles because of the mold. The industrial hygenist just did the second air and sample tests. She said they can put the insulation and sheetrock back into the 2 rooms upstairs that were removed. You can still see mold and I can wipe it off with a wet paper towel. The attic sample came back at 25,210 spore/cm2 consisting mostly of Aspergillus/Penicillum-like spore with some Cladosporium. I'm scared to add the insulation back into the attic and rooms at this point. They want to just paint over the mold with a non latex based sealant(Z prime). I've been killing 15-20 flies a day in the sealed rooms that are cold because the heat has been turned off in there. It is too cold this time of year for flies so I think it has something to do with these rooms.

I'm surprised they would just paint over mold without doing a complete clean up. You should question this and look for credible answers.
The flies were probably disturbed when the insulation was removed and the roof repair was done. They tend to lie dormant until either distrubed or warmth wakes them up.

I wrote back on January 24 about our new construction. We just moved in mid December so could the flies have been dormate from construction. For about 3 weeks I've been killing 15-20 a day. They started to paint over the mold last week in the attic and I got home and told them to stop that I wanted it done right. They haven't been back since. When they started ripping out the drywall and insulation on the first day, they didn't suit up in protective gear and I questioned this. They said they never did. The industrial hygenist protocol stated they had to so I contacted her. The next day they sealed off the rooms and dressed down. They had already ripped out the moldy walls and went in and out of my house all day. We've been dealing with this mess since 2 weeks after moving in.

Hey, no problem. Mold clean up and repair is a messy business.
Your fly situation should abate once you get things back to normal.

The flies and the mold are two different issues, caused by a common problem. MOISTURE!
The flies have hatched from some dark dank and insulated area in the attic and will go away on their own. Don't be shy about spraying a flying insect killer in the affected rooms. It will only expedite the situation.
The MOLD!
When they addressed the roofing issue, did they look ahead and add some ventilation to the attic space? A VERY common problem in homes is poor ventilation in the attic that will build up moisture and condensation, forming mildew on the underside of the roof decking. If the ventilation is not addressed, it is highly likely that the problem will be back soon.
25,210 spore/cm2 sounds high, but is not bad. 10,000 - 100,000 is considered a medium risk.
The general guideline to follow is that the concentration and types of colonies found in the inside sample should be similar to or lower than the concentration and types of colonies found in the out of doors sample.
What are the outside results?
Let me know and I will try to help more!

The 25,210 was after they cleaned. They were in the attic sanding some more yesterday but they had the attic access open all day and they didn't wear any protection themselves. I contacted the hygienist and she said I should demand more tests because they are using containment precautions. They didn't use a orbital sander, just a block hand sander. Thank you, Kinsey

You can try to post pictures here first! It may help someone else out as well!
Keep the payments to them back until you get a clearance test that is satisfactory!
If they don't know what they are doing, this is as good a time as any to learn how to do it the right way!
MOLD WILL GROW BACK IN A HURRY IF IT IS NOT REMEDIATED CORRECTLY!

We finally have our house! They just finished the last of it yesterday. It ended being over $20,000 worth of damage that the contractor had to pay. We also got a 3 year mold warranty and a large cash settlement put into the settlement we came up with when the Construction Contractors Board was here last week. We have lots of attic ventilation now. I have some great pictures of the mold but I can't figure out how to post them on this website. I know how to email them so I will try to email them to your website and maybe you can post them. We are so glad this is finally over and thank you for all your help and suggestions.
